Analog Gain: Applied in the sensor in the analog domain (i.e. before A/D conversion).
Digital Gain: Applied in the FPGA.
In general, it is preferred to apply analog gain. Although both analog and digital gain also increase the noise level, analog gain will not cause artifacts like missing codes etc.
